Why does it suggest such small ports?

I don't think it suggests port size per se, rather it just defaults to one of the most common sizes (4" IIRC).
Use the vent airspeed chart and adjust to suit your own needs.

Everything WINISD presents when a sim is initially opened is based on the default parameters and 1w of input power, you can(and should) then alter the box size, port tuning, and port number and size to achieve best results for the driver at it's rated power level using the driver excursion and rear port air velocity tabs as guides.
